Target Information

The human AF9 gene is one of the most common fusion partner genes with the ALL1 (MLL) gene at 11q23, resulting in the translocation t(9;11)(p22;q23). The AF9 gene spans over 100 kb and contains two patient breakpoint cluster regions (BCRs):

• BCR1 within intron 4 (site A)
• BCR2 spanning introns 7 and 8 (site B)

Structural elements identified in AF9 include:

• DNA topo II cleavage site (in vivo)
• DNase I hypersensitive site (in vitro, intron 7, BCR2)
• Two scaffold associated regions (SARs): SAR1 (intron 4) and SAR2 (exons 5–7)

These structural features are similar to those in the MLL BCR, supporting a DNA breakage and repair model for nonhomologous recombination between MLL and its partner genes, particularly AF9.
