CNOT3는 대사 조절 및 CCR4-NOT 복합체의 표적 mRNA 모집에 관여할 수 있으며, 방추체 조립 점검과정에서 MAD1L1 mRNA 안정성을 조절하여 유사분열 진행에 영향을 미칩니다. 또한 전사 억제 기능을 가지며, 히스톤 탈아세틸화효소를 매개로 CCR4-NOT 복합체를 전사 조절에 연결할 수 있습니다. 배아줄기세포(ES cell) 정체성 유지에도 관여합니다.
