HLA-E는 HLA class I heavy chain 패럴로그 중 하나로, heavy chain과 light chain (β2-microglobulin)으로 구성된 이합체입니다. Heavy chain은 막에 고정되어 있으며, 다른 class I 분자의 leader peptide에서 유래된 제한된 subset의 펩타이드를 결합합니다.
Heavy chain의 분자량은 약 45 kDa이며, 유전자는 8개의 엑손으로 구성되어 있습니다.

- Exons 2–3: α1, α2 domains (peptide 결합 부위)
- Exon 4: α3 domain
